Search tools for all-against-all blast
input form

INPUT
You should input two sets of proteins and/or genes in FASTA format by uploading two files. Presently the size of each dataset is limited to 1,000 entries. If you want to test the system, click on test dataset, scroll through the datsets, choose two of them (both protein or nucleotide sequences, of course) and then "Load" them
SERVER OPERATIONS
The server performs several BLAST searches(Altschul, et al., 1990) using each member of the first set as a query and the second set as the target database and vice versa. This can take between 1 and 3 minutes depending on the size of the datasets and the server load. Once the BLAST searches are completed, you can browse through the results using the "Prev" and "Next" buttons . Selecting the box next to an entry will show the BLAST alignment . You can filter the results according to various criteria, such as Similarity, E-value, coverage, etc ..
LOGICAL OPERATIONS
In the results page you can click on "Search tools" and access the page that allows you to perform logical operations on your results. This can take some time (less than a minute usually). Once the page is displayed you can select which of the two datasets is your reference dataset using the toggle button and select one of the options COMMON, CROSS and MULTIPLE.
  • COMMON
The COMMON option allows the visualization of the hits of the reference dataset which are matched by the same entries in the other dataset. The selection of the entries can be done via checkboxes or by typing the numbers corresponding to the entries of interest (e.g. 1, 4, 17, 20-25). You can scroll your results by clicking "Prev" and "Next" .
  • CROSS
The CROSS option allows the retrieval cases where two entries of the reference dataset are both matched by the same query(ies) in the BLAST searches. You can scroll your results by clicking "Prev" and "Next" .
  • MULTIPLE
Use this option to verify whether one of the queries of the reference dataset matches more than one region on the same entry of the second dataset .
